Charge up the battery until you get the green light. Take it off the charger straight away, then measure the voltage on the terminals. If it's the same voltage as the charger, it's already balanced, so you don't need to leave it on the charger for ages. For a 36V battery, I'd say forget about balancing or long charging if it's 41.5v or above (42v charger voltage). Obviously, you need to measure the charger's output voltage too, not go by what's on the label. That will eliminate any measurement errors, so lets say 0.5v difference max can be allowed.
