Might need a separate shifter to take advantage of the motor cut switch in your new levers? Can't tell from pic if it is an all in one unit or not. if you take the old brake lever off and the shifter remains then you can just leave it as is. if the whole lot comes in one - then its back to shop for a shifter.
When it comes to setting up the gear cables just take it to a bikeshop. They have decent wire cutters and do it everyday.
The rest - read the manual again. Phone the supplier and they will talk you through. Bending things suggests lack of spacers or washers or over torquing or assembly in wrong order. Can't really tell unless we are there. I defer to kit motor experts here. I'm sure they will follow shortly.
are the M8 bolts from the crank ends? page 12 of manual?

Torque wrench will give you torque figures. (I just have a feel for torque after years of sailing, bikes and theatre. Real engineers would dissaprove)
