Just realised I hadn't closed this issue out, for those who stumble across it when searching. It was the hydraulic brake sensors that were faulty. It seems an early batch had a few issues. Eclipse Bikes (who've been great) took my motor back and were able to replicate the issue with their early batch of sensors. When they used a more recent batch it worked fine. The motor is now installed together with brake sensors and it works well. Some other members have had the same issue -

Whilst the rear wheel spins the red light on the wheel sensor flashes whenever the magnet passes it. It should always do that. On mine, whenever I pulled the brake lever (front or rear) the red light stopped flashing even though the wheel was still turning. Also the brake cutout stopped the motor when using the throttle, but didn't stop the motor when it was activated through turning the pedals. If I carried on turning the cranks or cycling and pulling the brake an error would appear after a short while because the bike knew it was going along but couldn't read the speed sensor.
There are a few easy ways to check:
- Raise the back wheel off the ground (even better, put the bike on a stand) and spin it. The red light on the speed sensor will flash. Now pull the front brake. If the red light stops flashing with the rear wheel still turning then the brake sensors are faulty.
- Alternatively, again with the bike in a stand run the motor with throttle and pull the front brake (whilst still holdiing the throttle open) - the motor should stop. Now release everything and start turning the cranks so the motor kicks in. Pull the front brake whilst turning the cranks - if the motordoes not stop then the brake sensors are faulty. Furthermore if you keep turning the cranks with the front brake pulled for a few seconds an error will show up on the display.
- The second test can actually be done whilst riding the bike - if faulty the brakes will cut off power when using the throttle but won't cut off power when you are pedalling
